Ok here are my conclusions to the issue at hand:
- Mark/Mike are one in the same person because in the 2nd paragraph it reads "My friend 'Mark' is a really nice guy. He really is more of a friend of my wife,..." & in the 3rd-to-last paragraph it reads "I would hate to think she might have lusty thoughts for our good friend Mike."
- Mark's name is really Mike.
- Mike seems to have either a split personality or is a sleepwalker who does activities to include sexual acts with people they either know or don’t and possibly wondering inside/outside the house, sometimes naked. Those acts being associated with sleepwalking might be the cause of Mike sleeping naked all the time and also may have caused him to "gasp in shock, almost comically, doing weird things in weird situations" due to not remembering what he just did.
- Your wife may have a split personality, be a sleepwalker just like Mike may be, she could be paranoid schizophrenic or a combo of all or some.
- Mike may have an "unknown to others" background in chemistry, internal medicine or have experimental hobbies with the use of slipping drugs into someone's food/drink without them knowing.
- Your wife may have been drugged and may continually be drugged when you're not around.
- Where it is written... "As far little actually takes place when I'm there, I have to believe that whatever is doing this is focused mostly on my wife, and not I"... Mike is taking advantage of your wife when you are not there.
- Whenever you and your wife are not around, Mike messes up everything because he picked up on both you and your wife's daily schedule/routine to time the messing up of the rooms to freak you two out or just freak her out so that she becomes nervous and afraid, making it easier for him to take advantage of her.
- When you're gone often Mike is spending more "quality" time with your wife thank you think because he's more of just her friend, not yours. They may have a secret fling and they're both playing you.
- Where you say "I often find her with bruises and scratches on her neck and body, I often arrive home in the night and find her unable to sleep, just lying in bed as if she had ran a marathon, covered in sweat"... it leads me to believe that Mike probably gave her those bruises and scratches on her neck and body because he's the type that likes to give acts of BDSM due to finding your "wife tied to the headboard using sheets, and was gagged and blindfolded with her feet bound apart."
- She's covered in sweat because she's been taken advantage of/raped when she's not in her right mind and when she comes-to she has the feeling of being violated but can't remember what just happened to her due to the possibility of being drugged in addition to her having the split personality or schizophrenia so the drug/personality conflict keeps her in a confused shock.
- When you come home to paranormal things such as screaming, running, whispers, etcetera... the noise is coming from Mike because he's making them and possibly has the skill of throwing his voice and making those sounds seem like it's coming from different places in the house. The statement... "the house was only built in 1999 and there have never been any strange occurrences here" also leads me to conclude that the sounds are coming from Mike when he's there.
- She's prego from Mike because he was the last one to intimately be with your wife if you say... "as we have not made love in months."
- You may be hearing these odd sounds at night because I would be safe to say the animals that live in the trees around your house are probably nocturnal and the noises are coming from them because they run along the roof and/or hit, scratch, and play on the siding of your house. If not, then those noises are because there are probably wind gusts that tend to whip and howl its way around the outside corner of your house and straight through the trees, thus leading you to believe there are strange noises.
- If these sounds naturally occur, you're probably not used to the sounds.
- Lastly, you may be seriously fucked and live in a house that is haunted by ghosts.
It really doesn't seem like you're living in a "haunted" house from my perspective. If you were, you'd have or would be able to find factual evidence being relayed to you like a message of some sort on things like furniture or glass because I have a feeling that "ghosts" can't truly hurt you or "impregnate a woman" in any way other than maybe freak someone out. On the other hand, I do strongly believe demons can hurt you, give you bruises and scratches, and you can physically fight with them.
My side story:
I was at my (now permanently locked up and barricaded) great-grandma's home in Puerto Rico years ago as a kid. I visited the house a bunch of times as a kid but never went into one room in the house for reasons that no one ever wanted to talk about. I also remember going by that same room many times and seeing it always locked with multiple locks and barricaded with thick wood paneling and nails/screws on the outside of the door holding the paneling against the wall. I later found out over the years that the room no one ever wanted to talk about was barricaded for many years because one of my dad's family members (like a cousin or someone) had a physical fight with a demon in that room and that a few of the family members were in the doorway watching because the family member was in a timely struggle in mid-air. From what I understand, during the fight the being put its hand on the door and left a deep burned-in sort of hand print in the wood of that room's door frame that is still there to this day. I do remember as an early teen helping to replace the door frame of that room once before and seeing that mark on the door then coming back like the day after the frame was painted twice and then creepily see that same burned-in hand print in the same exact spot! So yes, I saw the mark with my own eyes twice and at two different times. Scary shit man, nothing to mess around with!

I would suggest you send s copy of your post to T.A.P.S.(The Atlantic Paranormal Society). they do a show on the SyFy channel . http://www.the-atlantic-paranormal-society.com/ It's called Ghost Hunters. They might come out and investigate. If they find anything they might put your place on the show.
